With her penalty-kick goal, Ayers climbed into eighth place on the program's career points list with 64, one more than Kasey Clark (1997-00) and Brittney Lyman (2009-12).
CC, which hit a post and a crossbar during the first half, was unable to capitalize on the momentum and Kaitlyn Lomsnes notched the game winner 2:26 into the second overtime.
The Tigers finished with a 19-17 edge in total shots and a 6-2 advantage in corner kicks.
Fredericksen made eight saves for Colorado College, which is now 6-4-3 overall and 2-2-1 in the Mountain West.
Boehm stopped eight shots for the Cowgirls, who defeated CC for the first time in eight tries. Wyoming improved to 6-6-1 overall and 4-1-0 in the conference.
